The 3D protein structure created so far seen from a different view point. Until now, all manipulation only took backbone hydrogen bonds and dihedral angles into account; amino acid side chains have been ignored so far. Before the protein can be submitted for optimization, it is necessary to check for intersections between atoms in the protein, and to clean up those that can not be resolved by the optimization algorithm.
