To aid in aligning beta strands to form parallel/anti-parallel beta sheets, ProtoShop uses visual guides like the hydrogen bond site indicators shown here. Red lines are extensions of C=O double bond axes, while blue lines are extensions of N-H single bond axes. Red and blue dots are placed along the extensions at half the typical hydrogen bond distance. To form a hydrogen bond, a user has to align a red and a blue dot while keeping the associated red and blue lines anti-parallel.
